Bản tiếng Nhật đã đc phát hành vào 14-11-2006 còn bản tiếng anh theo dự kiến là 7-8-2007.
Nhìn chung thì mọi thứ vẫn đc dữ nguyên từ phiên bản hùng hậu MBN trừ vài điểm nhỏ:
- hệ thống màn hình cảm ứng sẽ đc khai thác triệt để vào hệ thống ngoài battle như cưỡi nhưng con bò máy hay là cầm bút để di chuyển nhưng quả tên lửa ngoại hạng( ko như phiên bản MBN stylus chỉ là hình thức)
- ngoài battle thì thay vì có 2 thế giới là thật và ảo như MBN thì ở MSF sẽ có 3 thế giới là Thật, Ảo, và Radio Wave World dịch nôm na là thế giới sóng radio. thế giới mới nài chắc là liên wan đến 1 thiết bị mới đc bán kèm với game là Wave Scanner.
-Nhân vật chính trong series nài có tên là Geo Stelar-1 học sinh lớp 5 - thay vì Lan, và Megaman sẽ có 1 name khá kêu là Omega-Xis (ko sai chính tả đâu)
Navi sẽ thay = FM partner.
-Thế giới Radio Wave World là 1 thế giới vô hình chỉ có thế thấy ở thế giới thực wa 1 loại mắt kính đạc biệt và FM patner sẽ tồn tại như 1 tần số sóng radio ( chứ ko còn trong PET nữa)

The game stars a fifth-grade student named Geo Stelar (星河スバル, Hoshikawa Subaru?, Subaru Hoshikawa in the Japanese version) (who can be renamed by the player) and his FM partner, Omega-Xis (ウオーロック, Wōrokku?, War-Rock in the Japanese version). Geo has been depressed after the disappearance of his father Daigo (星河大吾, Hoshikawa Daigo?) in space many years ago, and as a result, he has not been attending school. A group of children from Geo's class constantly urge Geo to attend school, but he always refuses.
One day, Geo comes home and finds Mamoru Amachi (天地守, Amachi Mamoru?) (a friend of Daigo's and a worker at the Amaken Laboratory) conversing with Geo's mother, Akane (星河あかね, Hoshikawa Akane?). Amachi gives Geo the Visualizer, a special kind of glasses that allow humans to see the Radio Wave World. Geo goes outside to sulk on an observation deck over the city when he puts the Visualizer on. Using it, he sees an FM approaching. This FM is Omega-Xis, and the two collide. Omega-Xis quickly performs a Radio Wave Conversion with Geo, transforming into the Star Force version of Mega Man (ロックマン, Rokkuman?, Rockman in the Japanese version). Before Geo can make sense of this occurrence, Omega-Xis urges him to cooperate in the deletion of viruses that were tailing the rogue FM. (This acts as a tutorial to the game's battle system.)
Omega-Xis is a refugee of the FM planet because he has stolen the mysterious Andromeda Key, and he also claims to know about the events leading up to Daigo's disappearance. Geo agrees to work with Omega-Xis to protect the key (and thus, Omega-Xis resides within Geo's Transer much like Navis do in PETs).
The next day, Geo encounters a group of classmates who constantly push him to attend the class. The leader of the pack is the wealthy class president of Kodama Elementary, Luna Platz (白金ルナ, Shirogane Runa?, Luna Shirogane in the Japanese version). There is also the nerdy and condescending Zack Temple (最小院キザマロ, Saishōin Kizamaro?, Kizamaro Saishoin in the Japanese version) and the gruff bully Bud Bison (牛島ゴン太, Ushijima Gonta?, Gonta Ushijima in the Japanese version). Bud attempts to intimidate Geo, but Omega-Xis' brash personality takes over, and he causes Geo to punch Bud. Geo apologizes and runs off, leaving Bud in his embarrassment. Soon, Bud is met by an FM known as Taurus (オックス, Okkusu?, Ox in the Japanese version) who offers Bud the power to get Geo back.
When Geo and the three children encounter each other later one night, Bud picks that opportunity to perform a Radio Wave Conversion with Taurus forming Taurus Fire (オックス・ファイア, Okkusu Faia?, Ox Fire in the Japanese version). Taurus Fire escapes into the cyber network of a truck that Luna and Zack are riding in, and driving it recklessly through the city, attempts to run Geo over. Geo turns into Mega Man and jumps into the truck's cyber network, presenting the game's first "stage". (Every scenario has a unique stage within the cyber world with a boss character waiting at the end. Stages usually involve touch-screen interactivity and puzzles in order to progress.) Taurus Fire's stage requires Mega Man to ride on mechanical bulls in order to progress.
After Taurus Fire's defeat, Taurus escapes and Bud returns to normal. Luna and Zack encounter Geo as Mega Man, not recognizing him as Geo. When asked of his identity, Omega-Xis advises that it is better to keep his identity a secret as to not get tracked down by more FMs. Geo thus officially dubs himself "Mega Man".
The game is presented episodically in this fashion, following a basic formula: enemy FMs descend to Earth and target humans with conflicted lives, promising them the power to turn things around. However, unlike the merge between Geo and Omega-Xis, these humans merge somewhat involuntarily and lose control of their bodies during the conversion. Mega Man has to defeat them in order to rescue the innocent human from the enemy FM's control.
